Un gruppo di scienziati giapponesi, guidati da Kusumi, si trova da tempo su di un isolotto del Pacifico per effettuare, per conto dell'Onu, un esperimento di ibernazione e verificare pertanto se è possibile per l'uomo mutare le condizioni climatiche nel mondo e rendere così fertili le regioni deserte. Ai ricercatori si aggrega un giornalista, Goro, il quale, benché malvisto all'inizio, riesce poi ad inserirsi nel gruppo. Questi un giorno, durante una passeggiata sulla riva del mare, vede una ragazza, che scompare improvvisamente alla sua vista, e non avendo altre prove la notizia non è creduta dai compagni. Intanto si dà il via all'esperimento, che fallisce per alcune interferenze che impediscono il contatto decisivo. Questi impedimenti sono causati dalle grida di richiamo del figlio di Godzilla, un mostro preistorico racchiuso nel suo uovo che alcune mantidi giganti cercano di rompere.

L'impatto di un meteorite nell'oceano Pacifico, oltre a provocare varie catastrofi a livello climatico, risveglia Godzilla addormentato nel fondo del Pacifico. Un mese dopo ci viene presentato l'archeologo Takuya Fujito, molto simile ad Indiana Jones, che viene arrestato dalle autorità Thailandesi per aver depredato e distrutto un tempio nascosto nella giungla. Essi vengono poi a sapere da due piccole fate che si tratta dell'uovo di Mothra, la divinità dell'antica civiltà Cosmos...

Nella città di Tokyo un'arma satellitare apre un varco temporale dal presente al passato, attraverso il quale arriva un uovo argentato dal quale nasce una libellula gigante (identica alle larve del film Rodan) che arriva nella città e deposita un agglomerato di uova da cui nascono centinaia di insetti giganti. Alcuni di essi prelevano del sangue di Godzilla, nel frattempo giunto in città. Dopo un primo duello con Godzilla gli insetti si uniscono insieme al D.N.A di Godzilla facendo nascere Megagurius, un insetto gigante che ricorda molto la sorella di Mothra, Battra, anche se più spaventosa. Nel duello finale Godzilla sconfiggerà Megaguirus con un potentissimo raggio atomico salvando la città.
